If you intend to use Extension Manager in order to sort out which extensions will load, then use it ALL the time, otherwise it may not be able to correctly load up any manually installed extensions on the next reboot. To prevent this, load up Extension Manager to update it's list of currently enabled extensions. It is also capable of saving "sets" of extensions etc. via the pop-up menu.
